Try to make sure that you compile your map with tool opened as an administrator.

In windows 7, it is as simple as right clicking your shortcut and selecting "Open as Administrator"

You don't have to start a new scenario actually, I had this exact same problem before. There was a simple button on the explorer menu that redirects you to where the files actually go.

The button was called something like "show composite files." Just go to your maps folder or where your scenario tag is located and the button should appear on the windows explorer bar

It will redirect you somewhere in your appdata folder where the map should be stored.

I don't think you need to do this again if you run tool/sapien/guerilla as administrator afterwards
Right click on tool and go down to properties, go to the compatibility tab and check the box "Run as administrator" repeat for guerilla and sapien. This way you don't have to right click->open as administrator every time you want to open tool/guerilla/sapien.
