How do I make a grated floor? I want to be able to see the lower floor if you look down at it. Is this a texture that you can see through or do I have to make each little bar for the floor?

You will need a texture wil transparent areas or an alpha channel for the holes. This texture can then be compiled as an explicit alpha bitmap and used in a .shader_transparet_chicago file. In the map's bsp, it will need to be a render-only plane, with playerclip over that area. This will make it so that bullets can go through, but players can't

I think there's one of those see through grated floor shaders in Derelict.

Will you be making a custom texture? If so, also make sure your bump map has the exact same alpha as your main bitmap or else when you apply the bump, the texture will not be transparent. It will be the full texture with bump, but no transparency.
