i have re-ripped ALL the tags in the folder "sky" recursively from every multiplayer AND single player map and it still is not fixed.

Delete it before you re-rip it.
It comes with HEK so why would you even need to rip it in the first place?

This has happened to all my skies too. I think it happened after I installed a compilation pack of map files from Halomaps.

I don't really want to uninstall HEK, because I'm concerned that I will lose lots of stuff that I have worked on and a HEK setup that I am really happy with.

Can anyone tell me which file/set of files the 'retro' sky is made from. I'd like to try and fix the problem in a more specific way. Uninstalling and reinstalling the HEK seems to be a heavy handed way of fixing the sky.
