Does anyone have any stories that would be cool to implement into an actual campaign or mission? Particularly, I'm trying to find something in terms of horror. The Mona Lisa was awesome, but it seemed like a Dead Space rip off to me.

That could be pretty cool actually. Rather than having OP player vs hordes of dispensable AI, have it be a vulnerable player with many AI allies trying to take down a ridiculously smart AI enemy.

I quite like that idea. A stealth game without the lone wolf aspect would be pretty interesting.

I want to write some design docs now for such a thing but I know I'd never get to it so why bother lol.

Perhaps playing as a Marine? You'd be working wth numerous other Marines in an effort to take down enemies that are bigger, stronger, and better protected than you are. Instead of beating Elites to death with your power-assisted armored fists, you try to avoid melee combat with anything bigger than a Jackal. Instead of singlehandedly taking down an armored batallion, it's a good day if you can take down a Wraith with the support of your entire squad and a hasty call for close air support.

This may very well be the case, and may be a reason that I've never seen it done before. But I imagine it would be somewhat similar to the approach taken in Halo 3: ODST, albeit with a greater disparity between Spartan and Marine and a greater emphasis on working in conjunction with other Marines. I'm no scripter, though, and my knowledge of singleplayer modding is rudimentary at best, so I really have no idea how practical it would be.

AI as a crutch for the player has and always will be a pain to implement properly. No game has really done it without Acceptable Breaks in Reality; something I know you're anal about. And with a subject matter already so weak (out of necessity in the original campaign to promote the power trip aspect) practically anything you do is either going to end up breaking canon or breaking reality. The best case scenario is you just swarm marines like cannon fodder along with the player to avoid either, but then you run into the trap of not making the player feel important enough.

Halo's Marine Corps are not the right tool for the job. It would have to be something original.

Imo a horror game should be very cinematic in order for the narrative to grab a hold of the player. Interactivity is given(Obviously) for that as well.

I'm going to have to disagree here. Horror games, in order to be super successful, need to induce dread and atmosphere quickly. Being cinematic (not sure what your definition of it is) would not immerse the player I feel, as they are very scripted events and the player needs to feel more drawn in and natural at all times. Unlike games like Halo were your playing as the Master Chief, the best form in a horror game is to make the player your playing in YOU. Look at games like Amnesia. Almost 0 scripted events, most of the things happening due to multiple AI behaviors and then also the environment and sound itself being so scary without the AI it still draws you in and freaks you out. This is even prevelant in the level 343 Guilty Spark, were you can see the enemies in the distance but can't make them out. Covenant completely dead, blood everywhere, almost entirely ambient noises, dark and rainy, etc...

If you want to read a ton about horror game development, I HIGHLY suggest you check out Frictional Games blog, the developers of Amnesia and Penumbra.
