The Results I'm getting is just a big blue box in the sky when I open up my scenario file in Sapien. I ran tool and my bitmaps are placed in the right locations.

Lightmaps is used to create a bitmap that adds lights and shadows to your bsp. To run lightmaps for your level you can use tool or sapien. For Tool: type "tool lightmaps levels\test\tutorial tutorial 0 0.001" replace levels\test\tutorial with the directory of your level replace tutorial with the name of your .scenario file choose 0 or 1 (0 is low quality and 1 is high quality) replace 0.001 with any number between 0 and 1. The closer to zero the better the lightmaps.
