Well I can't run lightmaps in tool it gives me this error:

Hit control-c now if this isn't right.

I can still run lightmaps fine in sapien, but it takes forever...

XlzQwerty1 is right. There is no error. The lightmaps command always takes a while to run.

so it runs even after tool spits out the "done." message?

It should also say
bitmap created 512x512, 29kb
or something like that, there should be somewhere between 2 and 40 bitmaps created.
