ok so im using the latest one and in the structure bsp it does not show shader_transparent_glass etc. or all the other shaders except shader enviorment. any help to fix this?? i look on the collision materials and the one down it some more

Did you try the regular Guerilla? And I think shaders are referenced in the scenario anyway, not in the scenario_structure_bsp. If I'm wrong, someone correct me.

Other way around. The scenario_structure_bsp is referenced in the .scenario, and the shaders are referenced in the scenario_structure_bsp.
Anyway, using the regular guerrilla wont work, cause the referenced shaders in the bsp are locked up. Not all the shaders are referenced under the collision materials, more of them are referenced under the lightmaps header, in materials.
You could just open up the shader_transparent_glass or what ever by actually finding it in the tags folder :/
