How can I make a map with multiple BSP's so that they're linked and I can teleport between the two.

I don't think you can or it's not very particle to do that in a multi player map. just make two skyboxes and export them individually. Use the bsp switch trigger system, assuming it's a single player map.

Technically it is 2, but that is because of the night / day option.

Why do you want two BSPs? The only reason I have them is to split the sp mission In half making the game run faster and the level easier to edit. For an MP map, it's unpractical.
