1. Is your map an interior or exterior? (inside or outside map) is the sky lighting both insides and outsides? Are your bitmaps correctly compiled or not corrupt?
If the answer to the above is all yes then your GFX card isnt good enough.
2. Usually .sky tags have fog attached to them if you didnt make your own sky.
3. Havent got an Idea what is worng because you havent given enough info.
4. Are they even compiled as .gbxmodel tags? or did you just place them into the level via GMAX? again we need more info.
5. Thats nice, that info has just told me that you probably didnt read/watch it right, what tutorial did you use? If you did not use Yayaps PDF tutorial I suggest you download it and use it as its very handy.
As for your bases are they actually modeled into your level? if not then I suggest you downlaod some tutorials and read through them carefully and not rush through them in 40 seconds, making a map for Halo isnt easy and should be done with care.
1. It is an exterior map.
2.Can I remove the fog?
3. Sry, I put the bases in via GMAX. How do I get them in Sapien?
4. I used the standard tutorial given to you when you first start off with HEK. I can't place objects at all.
5. Link please? Is Yayap's tutorial for GMAX?

Did you add a sky, did you add a skybox.
Did you run radiosity.
Is your graphics card below 32 MB is it Fixed function, does it meet halos minimum requirements.

Yes to both of those. Skyboxes are added when making the map in GMAX and I have done the radiosity of the map a ton. Is there somewhere where I am supposed to place the lightmaps? Also, My shaders maybe messed up. When I am building the radiosity, it gives me the shader, then a list of 1-9 saying if it is a transparent_"place type here"(it will say chicago, water, or other stuff) and I think that is where I am fumbling the map. What do I do then?
