Hello everybody I am pretty new to the custom edition world. I just wanted to ask if you know a way to change side in a multiplayer map with bots, for example playing alongside flood or covenant.

To my knowledge, no. But with some scripting mumbo jumbo it should be able to be done.

I don't know how they did it, but I've seen a few maps align the factions with player teams (Covenant on blue team, and UNSC on red)

If I understand correctly, it's actually pretty easy. All you have to do is set an AI encounter's team to 0 (for red team) and 1 (for blue team).
Then just change teams in-game.
Edit: Just realized you probably meant in an already-built map. In that case the developer would have had to set the teams up like above. There might be a way to change the AI's team in-game so it would work, but you'd need to know the command (if there is one) and the AI encounter's name.
