It's probably more a matter of the sheer mass of the Hunter's armor I believe that in one of the books, one of the Spartans speculates that it seems to be the same material they use to armor their starships, which would explain why it's practically invulnerable to small arms fire; it's the equivalent of wrapping a modern soldier in Chobham composite tank armor. I said the missiles penetrate easily without the shields, thank you for reading :P also, in the books and halo 2 (and halo reach, but that was lame) MAC rounds practically 1-hit KO'ed most cruisers, hence the need to send in bomb squads to each individual MAC cannon around earth. In fact, in The Fall of Reach (book) the very first MAC round fired at a covenant cruiser penetrated straight through the shields and into the hull, which sent the covenant ship spinning and exploding seconds afterwards.
