you need to run tool using the command prompt. basically, find cmd.exe in your windows' system32 folder, copy and paste it into your HEK installation folder.
whenever you need to run tool, just run the cmd.exe in your HEK folder, then type in "tool xxxxx", where the xxxxx refers to any commands you want, and without the quotes.

YOu can also just type tool instead of tool.exe as command prompt will search for any batch or .exe files by that name.
