I'm trying to get 2 skies into 1 scenario, but in different BSPs. The first part is on Halo, with a Halo sky, while the 2nd and 3rd BSPs are on High Charity. Therefore, I obviously need to switch skies. Is this possible?

Yes. Use Kornman or similar application. Open your BSP tag, go to cluster properties, and change the number there to the sky you have. You need to do this for every cluster (portal) you have on that BSP.
